Development of novel, phylogenetically informative genes in Nymphoides (Menyanthaceae) using next-generation sequence data.

Next-generation genomic sequence data continue to accumulate rapidly, nonetheless most molecular systematics studies still rely on data from few, targeted genes that can be sequenced at relatively low cost. In the aquatic plant genus Nymphoides (Menyanthaceae), currently available data fail to resolve relationships among many species, due to substantial phylogenetic incongruence between nuclear (nrITS) and plastid (matK/trnK and rbcL) data. In order to obtain useful molecular sequence data for further phylogenetic study of Nymphoides, I targeted novel genes putatively located in the nucleus. Primers were designed using alignments of next-generation sequence data from species belonging to the MGCA clade of Asterales (i.e., Menyanthaceae, Goodeniaceae, Calyceraceae, Asteraceae). Sequence homology was inferred by local BLAST comparison and alignment to annotated Arabidopsis genes. Using newly designed primers, I have successfully amplified and Sanger sequenced three target genes thus far, and additional genes are being developed. The genes in use are fairly rich in phylogenetic information, owing to a combination of conserved exons and variable introns. Preliminary phylogenetic analyses indicate that the genes reconstruct congruent relationships at the level of Menyanthaceae genera, and I anticipate that deeper taxon sampling will allow for multiple independent evaluations of species relationships. This method could be extended to other taxonomic groups for which sparse data exist from next-generation sequencing.
